A great hurdle to the analysis of HER (Electronic Health Records) is the heterogeneity of the data. This can occur not only within a single system, where there is considerable data diversity (and a considerable portion of it manually created) but also across different systems that often use different schemas and standards. The present work aims to address this problem by developing multiple strategies to integrate heterogeneous data with the help of semantics. It was conducted as a part of the RESISTIR project which aims at developing a modular, intelligent and innovative information system for the intelligent control of infection and personalized antibiotherapy. A database to store all data relevant to the RESISTIR system was developed. A data cleaning and integration pipeline was created and applied to data from two hospitals. A semantic annotation approach that builds on a translation module was designed and applied to instance-level semantic integration of the data, by providing semantic annotations for antibiotics names, microorganism names, analysis names and other clinical information. These were complemented with a geographical location enhancement module.
