Regulatory genomic variants associated with fat traits in Nellore cattle

Resumo: | With the increasing consumption of meat and Brazil\'s growing prominence in the global beef cattle industry, there is a pressing need for research aimed at enhancing meat production and quality, particularly in the Nellore breed, which comprises the majority of the Brazilian herd. To advance our understanding of genetic variants controlling economically important fat-related traits, we integrated RNA-seq and single nucleotide polymorphisms (SNPs) identified in genomic and transcriptomic data to generate a linkage disequilibrium filtered panel of 553,581 variants. Expression quantitative trait loci (eQTL) analysis revealed 36,916 cis-eQTLs and 14,408 trans-eQTLs. Association analysis identified three eQTLs associated with backfat thickness (BFT) and 24 with intramuscular fat (IMF). Six eQTLs were found in open chromatin regions. Subsequently, we selected two genes (TGM5 and DGK-θ) regulated by the eQTLs located in regulatory regions to validate their functions in vitro using RNA interference in murine C2C12 cells. Our findings suggest that TGM5 is associated with myoblast cell proliferation, while DGK-θ is not. The results of the present study allow us to better understand the mechanisms of gene expression involved in regulating economically relevant carcass traits. |

The results of the present study allow us to better understand the mechanisms of gene expression involved in regulating economically relevant carcass traits.Com o aumento do consumo da carne bovina e o Brasil cada vez mais se destacando no cenário mundial da bovinocultura de corte, se faz necessário mais pesquisas que tenham como objetivo aumentar a produção e a qualidade da carne, especialmente da raça Nelore, que compõe a grande maioria do rebanho Brasileiro. Para avançar nossa compreensão das variantes genéticas que controlam características economicamente importantes relacionadas à gordura, integramos RNA-seq e polimorfismos de nucleotídeo único (SNPs) identificados em dados genômicos e transcriptômicos para gerar um painel filtrado por desequilíbrio de ligação de 553.581 variantes. A análise de loci de características quantitativas de expressão (eQTL) revelou 36.916 cis-eQTLs e 14.408 trans-eQTLs. A análise de associação identificou três eQTLs associados à espessura de gordura subcutânea (BFT) e 24 à gordura intramuscular (IMF). Seis eQTLs foram encontrados em regiões abertas da cromatina. Posteriormente, selecionamos dois genes (TGM5 e DGK-θ) regulados pelos eQTLs localizados em regiões regulatórias para validar suas funções in vitro utilizando interferência de RNA em células C2C12. Nossas descobertas sugerem que o TGM5 está associado à proliferação de células mioblásticas, enquanto o DGK-θ não apresenta associação com essa característica.
